I'm wondering if there is a way of keeping the original image file names for the images used in Multi Product Images if the dimensions of the main photos( not the thumbnails) are identical to the ones to be automatically generated and quality is 100%?

That's what Multi Product Images does as supplied. However all you need is for the extra image to be the same size as the fragment or product image. Quality is ignored in this case.
